That sounds a bit drastic and quite a large collection of unwatched programs ..... maybe that's on the fix list for the next gen box, having to reformat the whole HDD for such a trivial issue is not good design.
Long shot - try Settings -PVR Settings - Storage - Internal HDD - HDD test.
