So try it without the reboot at each step.
Perhaps the reboot is only necessary when you change the toggle in custom between on/off or off/on? Does it automatically reboot when you make the selection? If it does then that suggests that if you go:-
custom off (auto reboot) when the machine comes back on its got ms12 off, select home cinema via hdmi and then just come out of the menus (no other rebooting).

I can tell you’ve not played about with audio options on the Aura as the majority of changes forces a reboot.

I haven't got an Aura (this kind of issue is exactly why, it's not a finished product and the continued existence of the beta test confirms this), I am only going through what should be the logical stages.

And now I’m really puzzled. I’m on option 2 and getting DD+ from Freeview HD (when broadcast) which is what I was getting before but now I’m getting Dolby Atmos from Amazon prime app on Aura where before with option 2 it was only DD+. I am not touching any audio settings anymore!

Spoke too soon, did a soft off/on and Amazon prime is back to DD+. Aaaargh.
